This is a heavily modded game with probably tons of scripts running. It happens that Vilja forgets to dress and then tells me it is unaceptable for her to walk around like that. To fix it, I have to talk about wardrobes and she will dress up or if outside a settlement, she will change into her next wardrobe automatically, for example urban(buggy naked) to wilderness. This does occur after zone changes, entering or leaving Whiterun for example. Where we spend most of our time and I guess it could happen anywhere, we went recently on to Falkreath, though. It also happened entering the Temple of Kynareth in Whiterun ^^ I tried changing the Papyrus settings for script loading ( fPostLoadUpdateTimeMS) and some other tweaks for script memory (not time), she does work better now and reacts faster (mounting her horse or leading the way is more fluent now). 1. Is this bad for our relationship (I never romanced her [yet], the closest I ever got was to rescue her from that other guy)? 2. How can I make sure she doesn't forget? 3. Any other tips? p.s. the fact that she complains, means she is aware to be naked?

The wardrobe and outfits do not directly effect Vilja's disposition. Check that with Traveling together > How are your skills progressing? The disposition dropping below 90 in turn affects the romance quest.
I wouldn't go diving into formlists quite yet. Vilja auto changing clothes and armor takes time and must get in line with all the other scripts running. Her naked complaint is a quick check of her attire and a reminder. The more mods and scripts that are running, the slower the outfit or wardrobe function due to the number of operations involved. Check of location vs attire, check of correct hierarchy of attire (Armor rating or object value), check of combat status, check of coinciding or conflicting objects to be worn - light, heavy or clothing and what combinations are designated/legal.
We won't use the wardrobe system. It is an excellent well thought out bit of scripting but... It gives the game and other mods too much opportunity to screw the wardrobe up. Transition cells, combat, incidental scripts like NPC or circumstance triggers can all interrupt the wardrobe functions. IE the game simply won't shut up and let Vilja get things sorted out. And if two circumstances happen simultaneously while Vilja is running her wardrobe scripts, it can simply hang up and stop dead with scripts waiting in the wings stacking up.
Classic example. Exiting Markarth. Vilja is supposed to be changing outfits but also runs script about Bruse' and wants to mention a dog can be acquired. A messenger runs up to give the PC a quest message, we get a vampire attack and in comes a dragon. With all that dealt with Vilja didn't get her clothes back on until we reached Falkreath 2 RL hours later. (Cell transition to back to urban finally retriggered her). Then a dragon comes down in the town and Vilja opts for the interesting combat attire of nightgown and wedding wreath. I really need to get a screen shot of Vilja in that nightgown with her trusty daedric sword on her hip.

Sorry for the late reply, I was super busy here (work). Since there is nothing else to do and it wouldn't harm to reset the formlists, I'll try Emma's approach Of course, this could depend on the situation, but there usually wasn't much going on when it happened. //edit: Done and wow! She never put on anything but her Hairstyler hair if it was cold. This time she put on a hood. In Whiterun, my former coc target, she was wearing the hairstyler wig! She has not been naked yet, but something definately changed. It is hard to test because of input lag through Teamviewer

You should get Sofia - that girl really has issues with what she's (not) wearing. I only have a minor problem with Vilja. She sometimes appears without clothes on, but telöling her to wear armour usually fixes it (seems she forgets that sometimes) Another minor issue is - she's supposed to unequip everything when bathing/swimming but she doesn't unequip her sword in my game. It looks pretty weird when she or Sofia have that sword on their hip but nothing on

That is the inherent problem with Vilja's wardrobe. Once designated, the objects must not be altered in any way. That is begging for corruption. From taking a piece of armor from her, improving it then putting it back on out to installing mods which alter designated objects listed in her wardrobe.
If you are using the wardrobe function and you decide to change ANYTHING, you must first remove the items through the wardrobe function, getting them off the list. You might be able to get away with switches and alterations but on down the road disaster is looming.
We had a mod where certain clothing items could be improved, turning them into armor. Let's just sum up. Saved games ballooned to 17 or 18 meg and eventually the game would CTD within a minute or two. We resolved the issue by reverting to a saved game before fixing up her items and kissing off all the items we had spent months collecting improving parts for. Post apocalypse the saved games were back at 12 meg and we have a huge pile of clothing-armor we can't even touch. But no more CTDs.
