If I delete SSE and it's folder for a clean install, will my mods still be listed in NMO and I just need to reinstall the ones I want by clicking the version link, or will I have to book mark each one in a folder, and go to Nexus and find each one again.

Test to be sure by renaming your SSE folder and opening NMM. Better safe than sorry.
