When I start a new game I get the message about Shivering Isles and the map marker appears in the lake. I've yet to go there, but my current character is level 14 and I just noticed the message is gone from my quest list and the map marker has disappeared. Is there a time limit for going there or has my game hiccuped and lost something?

Check your plugins (expansions, DLCs whatever they're called this year). I forget, does load order matter in Oblivion? Do you have Wrye Bash installed? It's good for this sort of thing. I don't have Oblivion installed at the moment, so can't help provide further info. EDIT: oh, wait, you said you get the SI message on a new character. Very odd. Very confusing.

Turn SI off...save...load...save...turn on SI...play.

Lowest positioned affecting mod in a cell trumps those higher in the load order.

Disabled DLC Shivering Isles and Unofficial Patch, started game and loaded last save, got message about missing content (so game is aware the mods were disabled), saved game and exited. Enabled both mods, started and loaded that save, got message that unofficial patch was installed, but still no message about Shivering Isles and no map marker for it.
Problem being I've no idea how long ago it disappeared so no idea what mods may be suspect (could a mod make SI completely disappear within the game?). I will start a new game and see if SI is there, that would eliminate mods as the issue (though the mod is gone from two different players, who use the same load list); otherwise I use the new game for the odious process of disabling a handful of mods at a time and reloading til SI appears.

True weirdness ensues. I finally ended up with nothing but Oblivion.esm checked, loaded the new character (has done nothing but exit the sewer), saved the game, exited, checked DLC-Shivering Isles, started and reloaded that save from oblivion.exe, not even OBSE; so nothing but default game with SI enabled. Still no message about Shivering Isles and no map marker.

You said you're lvl 14? That is probably too low. Don't know exactly what lvl SI is aimed for, but keep playing and you should see it appear when you reach the intended lvl - if it's 20 or 30 maybe.

My level 2 character has SI on the map so the level isn't the problem.

In all games since I've had SI, as soon as I exit the sewers there is a popup message about a strange portal, a note about it added to my quest list, and a map marker appears. It was there when I started my current character, but disappeared somewhere along the way.

But now I've removed everything from the load list except oblivion.esm and DLC-Shivering Isles.esp and started a new character ...still no mention of Shivering Isles - no message, no map marker.

Sheogorath, the Daedric Prince of madness, has taken over your computer; which figures, as his realm is the Shivering Isles.

Player level isn't an issue, but I did find "A new quest should be added to your journal called: "A Strange Door" 24 in-game hours after you install the expansion". Apparently time in the tutorial counts towards that (it's been so long since I've done the tutorial I'd forgotten how long it was), my new character, created with only Oblivion and SI active, has only been out of the sewer about ten minutes and I fast traveled to Bravil, getting there in about five hours and immediately getting the message about SI. I levitated across the water and there was the portal. Also found, "The island is present regardless of whether you have the quest or not (although if you do not have the quest, it will not be marked on your map)."
Now to reinstate the full load list and see if it reappears for my existing characters. Though if it does I'm still at a loss to explain why it disappeared to start with; and if it doesn't I'm back to disabling mods but having to wait 24hrs in game to see what effect each has.
I wonder if skipping the tutorial affects that 24hr delay; normally within a couple of minutes of exiting the sewers I get a popup from Kobu to adjust leveling options, the popup about the Orrery, the SI popup, and the popup about Vilja; so have the quests for SI, Orrery, and Vilja added to the journal.
