Not permanently. We were relaxing in the lower level of Aleswell when she disappeared, standing just a few feet in front of me she just vanished. A brief search disclosed her in bed, asleep; this startled me since normally when going to bed she walks there, makes a comment about going to bed, then does so. Also it was 11AM, we had only been awake four hours.
Is this normal or does it portend some impending issue? (I just got my horse to behave, I'm leery of any unusual occurrence in this game.)

Vilja, and others, especially followers, tend to do this. I don't understand the game mechanics behind this. Maybe Amgepo could explain things. With my Skyrim game, with up to 26 followers, (not all at once, some are always waiting/relaxing) this vanish and reappear act happens all the time. At first it freaked me but nothing bad like permanent gone ever happens. Normally the worst I experience is a disembodied voice talking. Given a few minutes the NPC always turns back up. When in Lakeview Manor with around 18 followers inside, I note Vilja talking to the PC a lot while not being there. Like yesterday. She made a couple of comments and I went searching for her to tell her to follow again. She wasn't there. I just kept going around and around inside the house. Zorya did the same thing. Then Sindra, then Inigo. Vilja eventually appeared by the dining table, Sindra reappeared in the kids bedroom, Zorya reappeared cooking in the kitchen and Inigo was seated upstairs on a chair.
