Umm...I think you forgot to talk to Vilja after letting a certain someone bit your hand in Eldergleam sanctuary. Vilja should have mentioned (not proactively tho) something about receiving a letter and wanting to go somewhere else while you reunite a couple of ppl.
I would revert to an older save before you leave the Eldergleam sanctuary, as I think that would be the best fix although frustrating. I almost missed that talk myself too, dunno if there's some magical post hoc fix for this.

hmm try this:
Open console and click on Wilbert, and type StartCombat Player Repeat the same step on Sindra.
They shouldn't attack you, and should leave the temple soon if that fixed their aliases.
EDIT: FYI, Wilber's RefID should be xx056a5c and Sindra's xx05803e. xx is the same two digits beginning Vilja's RefID if you click on her, or the mod's index in load order (P.S. always take me too long to find RefID, actually don't know how to pull them up in CK, have to go into game and look )
EDIT 2: The total number of chants she should be able to learn is 9, see FAQ for Vilja in Skyrim emmates.proboards.com/thread/624

So in your quest progression, I guess you have already found her flute and lute, and also got a certain someone fully recovered from a certain container?
What does your journal entry say? Could you type these into the console and tell me the return values?

Try to have a friendly fight with her and see if her behavior revert back to normal. I think she was trying to make a comment about it, she's sentimental like that

I think the looting corpse animation is an idle animation that plays when near corpses, but it doesn't actually do anything except perhaps unequupping clothes from corpse without taking them. I often see corpses turning nude after other npcs does that animation.

My typo, I meant treating the player as friend as if they are not married.
I am having this whole forum-incomprehensive-syndrome for awhile
I often just overlook those oddness by thinking that a significant other can also be a best friend

So I guessed you skipped the wedding quest manually by talking to Beata? And Vilja recognizes you are married to her? Then, by all means, just keep playing and enjoy

Ah yes, all these dialogue descrepancies. the way that Vilja is currently setup, it would be hard to stop Vilja from treating the player as friend before the marriage, unless the team decides to reorganize that many lines in her behavioral quests.

Been researching awhile about this...but cannot get the situation recreated in my game
In my game, if it's Vilja that talks about having an early night, it's just a one-line chatter, and doesn't initiate a conversation with the player, thus nothing happens afterward. If the player initiate the early night conversation, Vilja should either accept or comment about the time of the day with no signs indicating she has brought up the topic before.

This is detail overlooked by the Helgen Reborn mod author. He never polished the numbers of interiors in Helgen to have proper location properties, he just added the functioning NPCs to houses and called them stores. In CK, their LCTN and acoustic space are set to none.
From a player's perspective, you should notice the difference as the Helgen inn, nor any other stores have any background music the same way the game does in other settlements.
Also, if you use other mods that in some way can hint if a location is safe, such as wearable lanterns, you will also see that these mods would treat these places as unsafe. So Vilja doesn't recognize any of the Helgen interiors added by this mod, but it shouldn't affect gameplay much.

Tom, just double checking, did you follow the uninstall instructions on the mod page? Quoted from www.nexusmods.com/skyrim/mods/5696/? During game play, did you give Vilja any of the Arise equippment? Did you also give these equippment to other followers?
Another thought, seems like you are in the process of trying out different mods, was the game stable for a fair amount of time before you added Arise? Or there were some other mods added not too long before that?
Please upload your mod load list again, and list the mods you tried and uninstalled for this save.
