I don't play with Wrymstooth nor Falskaar, so I am not the best informed person here to help you troubleshoot, but I will give it a shot.
Does the wardrobe/outfit problem only exists in Wrymstooth? Is it also happening in Skyrim worldspace? If Vilja is dressing fine in Skyrim, my guess with that is the location types in various areas in Wrymstooth are not defined properly.
The following problem should be a separate issue on navmeshing, a way the game defines where NPCs can travel. It would be related to Wrymstooth and not to Vilja. To find out if this is indeed a navmesh issue, can vanilla followers follow you normally?

Sorta, yes, similar to the mostly unreachable hidden chests underneath places for vendors. But Vilja's chests are hidden in...umm, well, void (the best description I can come up with).
Out of the entire Peer Gynt opus, I only know the morning (suite 1, first movement). Time to brush up on my symphonic/orchestral music.

Tom, thanks for the headsup. Just went back to the Arise forums to find solution, as it would be a common problem in a modular mod with both cowl and hood.
For future references:

It seems all invisibility glitches involves a similar fix via setrace or showracemenu, but the fix doesn't necessarily work on everybody though.

Went to Vilja's sercret lair trying to learn more about her wardrobe system. Of course I summoned Vilja there, and started playing with clothing items in her inventory. Of course she would chose to say the line about "of course we even loot the clothing off of dead bodies, but please wash them before you put it on" (don't remember the exact wording) in front of the many clothing containers.

The lags, imo, is not really about how good your pc is, it's how the game engine handles scripts. Please correct me if I am wrong about this.
On the other hand, do the outfit options work?
I am running out of ideas if Doug's suggestion on "A fix for chargia" doesn't work.

As there are no way to undo *completed* quests safely in Skyrim, the best option would be to uninstall/reinstall Vilja. I'd suggest the followings in order to do so safely.
1 - Get all the items you want back from Vilja, then dismiss her.
2 - When she is in a different cell, do a new full save. (don't overwrite old saves/use autosaves or quicksaves, can't say enough about that)
3 - Disabled the plugin in your load order, don't uninstall the mod just yet.
4 - Load you new save, after 24 ingame hours, All Vilja's quests should be stopped, leaving no traces of mod behind. (of courses, let the game run in several real minutes after waiting a day) Make a new full save.
5 - (optional) In case of suspected corrupted mod files, I'd completely uninstall the mod, and redownload it here or at Nexus. Make sure to have the latest version.
6 - Reinstall your mod, and reactivate it into your mod list. Make your load order is good. Load your game, and you should have a new Vilja waiting for you at The Bannered Mare.
7 - (optional) Talk to Vilja/Beata about having done some the quests if you wanna move things along. This option ought to work as intended, but I can understand if you avoid using it.
The way you described it seems all the guests are there, but the scene won't start. If that happens again, talk to Keerava for troubleshooting first.
Now perhaps before you do all of these, you should check Vilja's chants, as I presumed you wanted to fix this not-so-intruding-problem because I told you there are 9 chants. I believe she gradually increases her number of chants after you completed the bard quests (returning 4 books). I should probably get myself informed about her progression in learning her chants.

Oh, didn't expect that...umm I would prefer using a healing spell on them after they are on their knees instead of the resurrect command. But I am not expecting a different outcome than from what you just did.
If dying doesn't reset their alias, then it must be the "must complete" scene action condition. Okay troubleshooting starts fresh!
1 - Just double checking, is the value returned 106 if you type in console: getstage AAEMCompViljaRomance1
2 - Shoulda ask this earlier, is it just them in the temple? or the family is there too? If the family isn't there, have you met them before you decided to talk to Beata? Lastly, is the family any where to be found in Skyrim (Bee & Barb or Dawnstar)?
3 - What happen if you talk to Maramal, the priest of Mara at the temple? Does he react as if there's a wedding or just passerby?
4 - Do you by chance has a wedding night dialog option when you speak to Vilja? If yes, please...umm...go through with that.
5 - How far were you into the wedding ceremony until you decided that you need to talk to Beata?
Just looked through CK again, it should be related to certain scene actions. but i don't think you can force finish a scene ingame.

Oh my mistake, I forgot that command uses base id instead of ref id
for wilbert: setessential xx005e31 1 (xx is the first 2 digits in Vilja's form id) Then kill him with the "kill" console command, he should only kneel
Repeat for sindra setessential xx006395 1
EDIT: you can double check their base ids if you type in the console "help wilbert" and "help sindra" (just in case I messed up again)

hmmm... try this:
open console and click on Wilbert, type setessential 1 then type kill
Click on Sindra and repeat.
This is of the same nature as the previous suggestion. If this doesn't work, then I am bummed.
P.S. If this works (I really hope so!), don't forget to revert them from immortality (setessential 0), unless you prefer them essential
