So I finished gathering ingredients for Vilja. I still have quest markers for me to track down the guys with the bottle and for her herself to track down ingredients. She's "picking up" ingredients but it's going very slow (I beat Dragonborn and Alduin without her completing it). What do I do?

If I recall, after getting Vilja's bottle from the two thieves, they hang-out in Riverwood for a time. Are they there?

Your gathering ingredients quest may be fine. After you gather and give her all this items on yourlist, after a while, when you are talking to her, she will have a few additional items that are on her list that she will tell you she needs your help for. Has that transpired yet?

She will find ingredients only while in the wilderness and only once per day.

Has that transpired yet? No. I think there's a Vilja reset function. Might be worth a try on a fresh save.

You can of course go to Beata, but first ensure you are staying enough time in the wilderness with Vilja. Maybe there's nothing needing to be fixed (through you may want to resort to Beata anyway)

Maybe there's nothing needing to be fixed (through you may want to resort to Beata anyway) And make certain there isn't a script log jamb. amgepo feel free to correct me but I HATE TIMERS! So there you are with Vilja, visiting towns, doing side quests, and foofing that mod wardrobe. And you bring a couple of other Mod NPCs into the works and you follow their quest lines a little way and you visit a couple of places that have scripted events and go work on your house a bit.... And Vija has a timer going, waiting to get it on the que and get moved to the front and execute and what no? Where's those twerps with the bottle? That unbearable relative has no appropriate dialogue. And worse, you have visited the exit of script killing spawning and shudder, the Inn of Scripting Death in Dawnstar. And what no? Vilja isn't asking for ingredients. No problem of course. That script will fire right after the third Bards College quest. Unless Inigo decides to do something off the wall just before Vilja has a chance to mention she needs more poison ivy.

There is no timer. The ingredients will be found at random times while in the wilderness with Vilja.
Emma had a really good idea here. There is a conditional topic where she comments on having found an ingredient, with the conditions that you need to be in the wilderness and that said comment can only happen once a day. So, once a day, in a given you are at the wilderness, the stage will be advanced this way.
This mod is full of two kind of triggers that fire up on certain conditions. The mentioned one when there is no hurry (Emma's method) and another one based on spell effects that triggers instantly (my method).
This avoids the need of timers or scripts running all the time.

amgepo Thanks! I keep recalling my last game I ran in Skyrim. Trimmed down to only 14 companions. I spent a solid half of my time parking companions then taking Vilja and one of them various places with lots of transition cells until the script and timer log jambs finally cleared. Wash, rinse, repeat on the next follower. I've still got some saved games of that mess.
