I think whismerhill implies that you should add Vilja to the basehead.xml (open that up in a text editor and you should be able to figure it out), so the blender knows that it needs to work on Vilja too.

duckyduck123, was this guide helpful for you to correct the neck seam? There is also another method wrote by whismerhill (link provided in FAQ). Check to see if that help, if not, come back and start a new thread, some of us ought to be able to help you.

Beata will only show up if you talk to Vilja, "Traveling together..." → "Off-topic - Configuration and Settings" → "We have already done (some of) your quests!" This will summon Beata to The Bannered Mare immediately. To avoid conflicts, you are recommended to ask Vilja about Beata when you are somewhere else other than at the Bannered Mare.

There's a dialogue option under "About this place" that shows Vilja where you'd like her to sleep.
You may be very entertained if you introduce Duraz as someone else to Vilja, since her lines can be very specific to that NPC. It won't break your game if you want to try it out, but it would certainly look goofy.

Vilja only interact with 2 kids max. You can always switch them around by asking her to forget about them then re-introduce.

Put them away into another container, exit the inventory. Retake the items again, and see if Vilja recognizes them. If not, just talk to Vilja, "traveling together..." -> "off topic - configurations and setting" -> "I believe something is wrong (bug fix attempt)" -> "I swear I have all the ingredients on your list, please check again."
What's the value returned by console if you open console, click on Vilja, and enter
getfactionrank xx043933 (replace xx with the first 2 digits of Vilja's FormID)

However although it is a very useful tool, it isn't indexed, so unless you already know the command you are looking for, you cannot easily look up how to access it The chart at default will be in normal mode until you switch to the root mode. You can always reset the chart to root at the Dialogue Chart option, or simply refresh the page. All dialogues are arranged according to the priority in creation kit, so it's organized exactly as how you will find it in game. So the idea is to explore the options without the inconvenience of in game UI and improve some discoverability. As for other suggestions for rearranging the topics in creation kit, it will take a good amount of effort, will let Emma know and see what she thinks once she's back from vacation. There's no guarantee anything will change, since it can be hectic to re-calculate all priority from dialogues in different quests, while Emma has her reasons to plan it the way it is now.

Very cool - simple and effective. Why are some boxes green and others are orange? Green = will expand into more options; orange = nothing more. I hope the description and option panel on the right is helpful.
EDIT: I know sometimes they don't align quite nicely, especially when it's showing the multiple ways you can get to an option, using the option panel to switch how you are looking at the chart will often help.

It's a simple javascript applet I utilized to start charting everything since last year. Everything should be up to date to 4.01, as the latest revision was right before the release of the updated FAQ, back in mid May. EDIT: The hovering tooltip gives a brief description of each dialogue.

Most of those containers are for Vilja's wardrobe function, they only store things very temporarily in the process of editing formlists. And some of those aren't used at all. When Vilja goes shopping, whether on her own or by your command, she will sell whatever that is in her selling inventory. Not sure what you mean by disabling Vilja's extra storage. I remember somebody requested to allow the extra storage be turned off long ago, can't quite remember now, but I think we end up deciding that players can just ignore whatever features they don't like to use.
