There are some topics Vilja will repeat when something is installed wrong. The idea is to make the player ask in the forums and so to be informed that something is not installed. I didn't recall the topics, neither the parts needed to be installed (so much time...), but "do you know of a cure for vampirism" could be one of them. Ensure you have the main file, the bsa package and Vilja in solstheim patch.

There is no timer. The ingredients will be found at random times while in the wilderness with Vilja.
Emma had a really good idea here. There is a conditional topic where she comments on having found an ingredient, with the conditions that you need to be in the wilderness and that said comment can only happen once a day. So, once a day, in a given you are at the wilderness, the stage will be advanced this way.
This mod is full of two kind of triggers that fire up on certain conditions. The mentioned one when there is no hurry (Emma's method) and another one based on spell effects that triggers instantly (my method).
This avoids the need of timers or scripts running all the time.

You can of course go to Beata, but first ensure you are staying enough time in the wilderness with Vilja. Maybe there's nothing needing to be fixed (through you may want to resort to Beata anyway)

The absolute selling point of mod organizer is having different mods in different folders. I guess using Nexus mod manager has it's advantages over not using it, but you will have mods mixed up as always.

If you are going to install everything from scratch, it would be a good moment to start using mod organizer. It let you have different mods or groups of them in different folders, which allow you to have a really tidy up installation.
Besides that, Dynamic animation replacer or DAR is a SKSE plugin that allow the game to use different animation replacements depending on circumstance, which allow some mods dependant on it to rely less on scripts.

This mod's scripts didn't manage equipment directly, they lead the engine to do the dirty work. This on one hand makes enchantments on equipment affect Vilja and on the other hand reduces the impact on performance; but it needs some adjustments here and there, by using "unequippers", for items that tend to get stuck. One of those "unequippers" is the wig.
If the script controlling the wig is not aaemselfawareness.pex, could be viljascript.pex. Removing the first one is a really bad idea, but not as bad as removing the second one. If neither of them does the work, removing the one doing it, would not maim her as much, but would keep being a bad idea.
Besides affecting her AI, removing a script from the game will make the engine behave in odd ways when the script is called and there is no script to do the work. Could even slowly corrupt your saved game.

She has a permanent hair, the wig is part of the system that handles her clothing and armor and is supposed to be equipped just for a brief moment (depending on the script load you have in your game).
I didn't recall Vilja's system workings in detail and currently lack a computer that can run Skyrim to check it, but I think the hair is changed in a script that controls Vilja's awareness to everything around her (so it's not a good idea to avoid the script running entirelly).
Maybe you can solve your issue by just changing the wigs color. I recall some problems with wig colors, but I think it was related to trying to bound the color of the wig to the actual color of her hair, so giving it a defined color shouldn't be an issue.

Hi Marek, it has been a while. I'm fine-tunning a mo2 installation of New Vegas I just made and am planning on doing the same with other Bethesda games; When installing oblivion I'll try to find problems with Fergus.

Not sure if it was Lycanthrops or Emma, but definitely it wasn't me. I barely remember the feature and since my main computer decided to stop working some months ago, I had been using a laptop that can't run Skyrim. So, I can't help here.
